Russia Deposits An Undated Novel HA with 225G and 212E equal to Argentina8574

A/Vladivostok/01 was deposited today at GenBank with no sample date though the markers may indicate a very early pandemic virus.

As we are discussing HA residue 225 frequently of late, this sequence bears the 225G paired unusually with 206S.  All 225G carriers after April 2009 pair with 206T except A/Catalonia/NS1706.  At the beginning of the pandemic, a group of 4 Texas and Mexico sequences paired 206S / 225G.

The Vladivostok01 HA is remarkable for reasons other than 225G.  The Argentina connection rises again as 212E appears on the Vladivostok sequence.  Argentina8574 is the only known PF11 sequence with 212E (encoded from 'gag').

A US H1N1 Swine sequence, NCsw36883, was impeached from serving as a candidate originating strain on Argentina8574 due to a variant encoding of the 212E from 'gaa' on the swine.  The 212E encoded from 'gag' has only been paired in the recorded PF11 reservoir with 206T prior to this Russian deposit.

The third polymorphism on the Russian sequence is silent.  A330G, ggA->ggG, codes for a synonymous Glycine at residue 86 (syn86G) and is not found previously in ΣPF11.

  • 212E
  • 225G
The pairing of any two of the three is novel to ΣPF11.

Ukraine Sequences Demonstrate Donations from Argentina Avian H1N1

A substantial portion of the preliminary analysis on the Ukraine, including the count of polymorphisms, has been revised due to cross-validation of the genetic sequences with variant interpretations.

==

Mill Hill released several sequences today into GISAID from the Ukraine.  While we are bound by covenant to secure details until the sequences are publically released, we may provide a high-level analysis that the changes seen are expected, are well within the probabilities we previously defined and that the red-winged Tinamou from Argentina (Avian H1N1) is directly matched as a potential donor on 2 disbursed polymorphisms.

No 225N is observed in the 10 Hemagglutinins, indicating an absence of the D225N polymorphism.  60% of the sequences are wild-type at residue 225, while the remainder are monomorphic, all with the same expected revision.  The highly transmissible nature of these PF11 strains in the Ukraine has been accomplished with only a very slight adjustment in the viral genetics due to the Influenza Flux (zoonotic influx/reflux).  A confused virus is a dangerous organism.

A novel synonymous SNP into the PF11 reservoir occurs in the leading one third of 7 sequences providing a signature for the area.  Our initial survey count indicates a minimum of 20 SNPs, 13 silent, in this small dataset of 10 Hemagglutinins.

One of the boarding school cases in Jiangyin carries a deeply downstream Ukraine and Tinamou polymorphism.  H1N1 Avian SNPs appear 5 times across 4 sequences including 1 set of 2 Tinamou SNPs in a single sequence.

Progenitors may include:
red-winged tinamou/Argentina/MP1/2008 H1N1
     with HA 225G, 277N, 286H, 298V, syn413K, 502K / NA 106I, 248N, 286G

We are very interested in the sub-species potentially generated from the donations off the Argentinian bird as you may have read:

Additional analysis will be ongoing and details will be released as the data is vetted for public usage.  Questions continue to surround the clinical data and more will always be appreciated.

The more important question is, "Where are the other 5 sequences and what criteria were used to select these 10 for publication?"  One point four million cases.  Fifteen samples.  Ten sequences.

Dataset limitations do apply.

Brasil Registers 1,024 Deaths with Argentina Above 500 Confirmed

Today, Brasil became the first country in the world to register more than 1,000 Confirmed PF11 Deaths.  Argentina follows with 514.  Two additional South American countries have continued into triple digits with Chile at 126 and Peru at 121.  Local news in Brasil reports that at least one state has 200 deaths awaiting lab confirmation.

Yet today, news stories publish disinformation stating that gene studies demonstrate no significant changes have occured in the circulating PF11 strains?

Facts may be measured and validated.  Bodies are being counted.  Genetic changes are demonstrated.

Brasil has published substantial genetic variation at positions matching 1918 and very-high CFR H5N1 strains.  Mid-Term Argentina sequences supplied by Columbia University carry significant variation.  The death counts in each country trend with these genetic acquisitions.

These Southern Hemisphere sub-clades of PF11 will be making their way northward in the coming weeks.  Bear in mind that the United States has registered 688 deaths under two exceptional situations:
  1. All deaths are prior to the normal Fall onset of the "Flu Season".
  2. Very few of the actual deaths have been recorded because testing was curtailed in Late May.
How much longer will science claim stability in a virus that is rapidly acquiring genetic material?
